I will just provide a timeline to keep it clear.

Jan 2015 - I have my first sexual encounter - Just received oral sex (unprotected).

Feb 2015 - ulcers inside my mouth, sore throat and cold sore on the top of my lip. (Herpes?). Went to a infection specialist, he said it was too late to get a HSV culture test since the cold sore had withered and started healing.

Mar 2015 - Standard panel tests for gonorhhea, chymaida (unsure of the spelling), HIV, Shyphilis and hepatitis (a,b,c).. all came back negative.

May 2015 - Another STI panel test. All came back negative.

Aug 2015 - A solitary bump on the side of my penis. I thought it looked like molluscum contagisum. I apply apple cider vinegar. I visit an urologist and Infection specialist. they say it looks like a sebaceous cyst. Disappears with a very mild scar by mid Sept 2015.

Oct 2015 - Two new bumps on a different location. The doctors say they look like ingrown hair. They susbside gradually.

End of Dec 2015 - A collection of small white painless bumps show up on my penis. I apply apple cider vinegar just in case. They do not recede.

Jan 2016 - I visit my ID specialist, he says it looks like a rash and too early to diagonise. Gives a dermatologist referral if they do not leave in a couple of months.

Mar 2016 - Visit my university GP, he says it might be molluscum or condyloma. Recommends condyline.

Mar-Apr 2016 - Apply condyline. Burns through skin , leaving scars. 

May 2016 - Finally get my appointment with a urologist. He says the wounds have withered, too late for a culture and says they look like scars from condyline.

 I'm attaching the picture of the affected area. Does it look like HPV? How should I get rid of these scars. They have really taken a huge psychological toll on me. I have lost all confidence in approaching women now. Please have look and I'll be forever grateful for your opinions. Thank you.

I'm guessing that's normal , I think all men have them at that point on the shaft, I guess maybe it's more visual to you with you having darker skin maybe don't be to worried dosnt look like anythink bad at all. , maybe go bo gp if you are still concerned but that looks normal to me.

The good news is all your MDs don't thonk anything is wrong. I disagree with throwing condylline at you if not warts because darker skin does have a tendency to either darker or lighter scar formation. 

Can't see much on your picture, mind you. If the are scars, you could try Vitamin E cream daily or in Canada we have a product OTC called Dermatrix silastic that improves scar healing.

On the other hand, loo52033 could be correct and if these are small , raised bumps with a hair coming out of each, they are just prominent skin follicles that are more easily seen at the base of the shaft as there is little subcutaneous (fat) tissue  like regular skin.
